Then do your exchanges in blue-water. If you didn’t have Sea Swap they’d still sink your boat in the middle of nowhere, they just wouldn’t take out both crews.

Return to port might allow one to assess the vessel for damage that might not otherwise be visible to a vessel’s crew. There’s also resupply, but that’s doable by sea, as is crew replacement.
Sea Swap will work, but it may come at the cost of maintainence.

Saying that doubling up crews doubles available op tempo isn’t really true. SSBNs have an entire logistics system built around them to allow the double crews to keep them at sea. This includes supply and repair elements that simply aren’t there for anything else. The TRIDENT system is unique; a boomer spends its time in ports tended by both crews just to get it ready to go to sea again, and the availability of parts and services for a TRIDENT just isn’t there for any other vessel. Merely swapping another set of bodies on a ship doesn’t make it seaworthy and combat-ready for another deployment. If the Navy’s serious about this they need to implement a variety of logistics measures to keep the ships suppplied and maintained in tip-top shape, and right now they don’t sem to be doing it, which amounts to all that more work for the boys in blue and totally fails as a substitute for another actual battle-ready hull.
